How do you determine what size intercooler to use on a non-stock 3lm turbo housing? Inlet / Outlet size, Volume of air box, Velocity thru box, Outside diameter of housing? Volume of Iced water box needed? How much iced water is needed to operate it correctly?

You need a big enough intercooler to match the flow of the turbo without to much restriction and that is it. properly sized an intercooler will drop boost less than 1 psi across it. I don't know what mods your 3lm has but it probably flows less than 1000cfm so any cooler rated for more than that is big enough, then you just have to decide what fits best where you can mount it.
