Is there a downside to running a big k&n or equivalent cone filter on the intake pipe on a 66mm turbo 3000rpm 504 case? Anyone have any confirmed hp loss results on the dyno?

You won't know any difference with your setup. That big K&N will flow a ton of air. More than enough for a 66 mm charger. I've seen super stock guys running filters. I guess its up to individual opinions on the subject? I believe on your setup, it won't hurt you. Just my opinion.
